This is tougher than I initially thought it would be. Waid's my second favorite comic writer of all time, behind JMD, and while I usually feel like his sensibilities fit DC's characters better, his recent Marvel work has been really, REALLY good too, especially his DD run. You also left out a bunch of stuff, like:
DC: 52, JLA Year One, Impulse, Underworld Unleashed Indie: The Unknown, Insufferable, the Incredbles Marvel: second Deadpool mini, Strange mini, Black Widow, Amazing Spidey
Gun to my head, I guess I'll say DC based on Return of Barry Allen, which is the story that rejuvenated my DC fandom in the late 90s early 00s when I finally read the trade, after years of reading nothing but Nightwing, Robin, JLA, and the occasional Bat-event

I forgot JLA Year one (and Silver Age and Comet, etc.) and Impulse is in the list. However, Waid's first run on Flash is so good I can forgive him for his later disastrous return years later. Tower of Babel in JLA and Kingdom Come outweigh things like Birthwrong and his crappy LSH III. I loved Waid's Cap with Garney and among my favorite single issues ever is Avengers #400. His DD was amazing and any book where Thanos can be taken down by someone like Kazar is aces on my scorecard. But - it's DC all the way.

That's a helluva body of work. There are titles there that make a strong argument for each category, like Empire and Ruse (one of my favorites), but Flash, Impulse and Kingdom Come tip the scale to DC for me.
By the way, did anyone here read The Fox? I was always curious about that buy my LCS never carried it.
I haven't read any of his current Doctor Strange run but I picked a half dozen issues recently, so I think I'll rectify that right now.

Re: Dr. Strange -- I'm liking what I've read so far, #s 1, 5-9. Stephen's always been a favorite of mine, and I'm cursing the stretch of low income that's kept me from keeping up with him for the last year or so. I'm going to have to look for the missing issues, 2-4, of his outer space excursion; I feel like I've missed some good episodes.

The Return of Barry Allen was my first exposure to Waid, and it really nailed his place as one of my favorite writers. Apart from his second turn on Flash (let us not speak of that dark place in this dark place), there hasn't really been anything from him that has disappointed me.
